Part I:
Master Org, this time without a human trace is him, is revived by Luthor thanks to the last remaining Org seeds found by Marah and Kapri. The 4 attack innocent civillians downtown. The 6 Ninja Storm Rangers try to stop them, but can only temporarily stop and postpone the attack. The entire battle is observed by Prncess Shayla at the Animarium. The Deer Zord comes to warn her about something. The next day, at Ninja Ops, the Rangers regroup and try to come up with a strategy to defeat Luthor and Master Org. Princess Shayla shows up in front of them and tells them about Master Org. Meanwhile, we see a familiar hand taking a Power Crystal and a Grawl Phone at the Animarium with the Red Lion obeserving in a very intense way. Suddenly, an alert goes off on Cam's computer and Part I ends with Master Org and Luthor obviouely facing Cole and Merrick in their Ranger forms.

Part II:
The 6 NS Rangers aid the two WF's in the fight. But the combined power of the two villains is just too much for the 8 Rangers and they all end up demorphing from a powerful blast. Suddenly, some misterious figures appear and scare off the two villains. The NS Rangers use their ninja trick to teleport all 8 of them plus their saviours back to Ninja Ops. Back at Luthor's ship, Master Org is furious and decides to break off from Luthor. Back at the Ninja Ops, Sensei thanks the mysterious people for saving them all, who reveal themselves to be Max, Danny, Alyssa and Taylor. The 4 WF Rangers reveal what's really been going on since the day they defeated Master Org - they only defeated his evil, currupted human side, but not the Org side, which is still not at its full strength.

Part III
The Rangers from both teams bond. The WF team invites the NS team to the Animarium so they can see where are they coming from and how they think. However, that doesn't last for long since Master Org finally finds the remains of the evil Nexus energy and re-charges his powers. Now broken from Luthor's control, he launches at attack with a group of monsters that WF Rangers have already defeated in the past. Both teams go to battlefield to fight Master Org. During the battle, the NS Rangers begin to understand what the WF Rangers are trying to tell them. The two teams quickly destroy Master Org before he has the chance to grow, but a revived Nayzor is still a threat. The battle ends with both teams combining their Zords together which leads to the final defeat of the Orgs. The team-up ends with all 12 Rangers having a celebration party on Anumarium and with the Princess Shayla and Merrick finally becoming a couple. Back at Luthor's ship, he is angry at himself and the evil inside him grows even more.
